This is what exactly happened:

I resolved it by going to the NPPES website and changed his information. With his
right provider number under the group and the NPI number linked to the group, NPI
number linked to his provider number.

Really, if you have a problem like this, do the following:

  1. Contact your Local Carrier for Medicare (after checking the IVR the reason of
    the denial);
  2. Contact  NPPES;
  3. Contact your Clearinghouse too!

Resolving this kind of issue is very easy as long as you find time to do it and contact
the above as soon as possible!
